The triangulated 3D mesh is nothing more than a hollow shell. The shell is a triangulated surface that represents the surface of the scanned model. These holes in the scan become holes in this shell and they may or may not be digitally filled depending on the ultimate use of the scan. Hole filling is a science in itself and the techniques range from quick and cheap to precise and labor-intensive. In general we use our best judgement to faithfully recreate the surface of the maquette. A complete 3D mesh with no holes is considered "watertight".
The holes in this example scan are highlighted with green borders.
